Have a 2004 Mercury 90hp 2 stroke outboard and have not had a tune-up since I got the boat 2 seasons ago.  Ran it alot last year and did alot of slow speed trolling.  I would like to get it tuned but not sure when it comes to an outboard what parts to by.  Anyone who can suggest what I need to get to tune this baby up.  Thanks in advance.

As long as everything is running OK, all I typically do is run a jug of Mercury QuicKleen thru the system, then once that tank of gas is thru I change out the spark plugs. Other than that, I will usually have the impeller changed out every 2 to 3 years but that depends a lot on the waters you fish and how much sand/sediment you're pushing through your system (I tend to run in a lot of shallow, mucky, sandy water so the impeller takes a beating).

It would probably be a good idea to have a look at the fuel lines too.

definetly look at all the fuel lines.  with todays fuel the alcohol in the fuel it deteriorates the rubber in the lines.  you should replace your impeller at a minimum of once a year and also change your lower unit oil every year.  i would change your spark plugs if you did alot of trolling last year as carbon will build up on them.
